Alright to make a long story short I was pulling out a 300ex stuck in a little mud pit about half way up his tires. I was in first gear. After I pulled him out the 400ex started to act up.
I would let go of the clutch easily and the wheels would move very slowly like they were stiff. Then we got on the road and I had to go full throttle to have the quad bounce up and then go and then it shifted into 2nd gear and on but it would still Rev then catch whatever it is then go. Right now if you start it up and put it in first gear it will not go but it shifts gears. You can put it in first and let go of the clutch and will not stall.
We think it's the clutch discs. Any ideas?

You may have glazed (overheated) the metal disks...I did something very similar on my LT250R trying to tow a Polaris Scrambler...basically smoked the clutch...
Pull the basket and look at your fibers & metals...if the metals are blued then they overheated...sometimes they can be saved (bead blasted)...sometimes not...
If you're due for a new clutch just replace both...friction plates should be replaced if any bluing on metal plates...

Well when we took off the discs they had a burnt type of smell like when you put black steel in a pipe thereader. I also read that when the discs get worn out to much the transmission can start slipping. Is that true?

While doing the replacement of the clutch be absolutely sure to flush out the entire crankcase as all that burnt crud will be floating around in your engine. Be sure to check the chain adjustment, I have seen people who try to pull heavy loads with chain drives cause the chain to stretch or the tensioner to come out of adjustment.
