Answer me a couple questions, and I might have the answer....
When you push the Start Button, does it crank once, long pause, then make the fast "click-click-click" sound??
Next....Feel your positive Battery lead when you hold the Start Button....does it get hot???
If it's yes to both of these questions....then you are experiencing the same thing I did...
Your Decompression Cam is worn out. It's about a $200 repair unless you are mechanically experienced.
Here's another test...
Take out the Spark Plug and try pushing the Start Button again...
..if it's the Decompression Cam, the Raptor will crank fine (with no compression)..
Let me know!!!

OK...if it cranks like normal with the Spark Plug in, then it IS releasing the compression, so the Cam isn't the problem. Check all electrical connections to make sure nothing worked its way loose.
Possibly a bad CDI???

If you are sure the carb is jetted correctly, then I would check the valve clearance. I had this same problem on my '01 660, checked everything with the carb thinking it was a fuel problem. The thing would start and run fine after it warmed up, but you could not get it to start under it's own power when cold. The Raptor also felt like a new machine after adjusting the valves. Good luck, I hope you get it running good soon.

In order to check the valve clearance the front fenders and fuel tank have to come off. On the top of the engine there is a plate with four allen head bolts, this is the intake side valves. On the front of the engine the two covers side by side below the plug wire are the exhaust valves. I would recommend getting the Yamaha service manual or Haynes before trying to adjust the valves. If you want to try it with out a manual I will give further directions and the specifications. One thing is the engine needs to be completely cooled off before starting this process.
I just found a complete write up of valve adjustment:

Good luck, and let us know how it goes.
