2001 Yamaha Kodiak with no Spark

2001 Yamaha Kodiak with no Spark
It's the 4WD Automatic version.
I have this issue and went through the service manual trouble shooting with everything checking OK with the final thing remaining to replace the CDI.
So I did and with the new CDI I get no starter action, and none of the hand control buttons/switches work, just a light on the dash that indicates the shifter is in park.
With the original CDI put back on, I can run the starter, turn on the headlights, 4wd button works, dash lights work, etc....there's just no spark at the plug.
Before I replaced the CDI unit, I replaced the coil and connector wire, spark plug, wiring to and from the coil.
This all started because I tried to start it (due to a clicking starter relay that I have since replaced...but still clicks) with an automotive type battery charger which was, much to my surprise, set on "Start mode".
It overheated the black coil wire and melted/bubbled it in a few spots.
Also cooked the CDI, bubbled the epoxy resin.
I knew I fried the CDI from the beginning but wanted to fix everything else I ruined before replacing the CDI by going through the service manual troubleshooting process.
The part that is most baffling to me is putting the new CDI in and getting nothing.
I've tried 2 aftermarket CDI's and now the Yamaha brand (all of them are Mitsubishi brand including the original) confirming before and after that I had ordered the right part.
Sorry for the long rant but I'm hoping someone has had this experience and found the problem.
Thanks for reading this.
