Can you turn the engine over by hand? If so check the earths and the main wires from battery to solenoid to starter.

I can turn it over by hand I can jump the solenoid and get it to turn over just no fire and won't turn over by pushing button there's a blue and white wire running along the frame in the harness that's hot when I push button it turns to a ground

If you have an ignition problem to begin with, just jumping the solenoid only allows the starter to turn the engine over. You can pull the plug cap off and check if you have spark with the bare wire against the engine when you jump the solenoid. If you do the resistor in the plug cap has blown. If no spark I'd trace where that blue/white wire you mentioned goes to and see if you accidentally unplugged the coil wire, etc. Not sure on Yamaha, but blue/white was the color for the coil wire on several Polaris year models. If none of this helps might be best to invest in a good manual that has the wiring schematic, trouble shooting guides on the ignition system, along with resistance specs for the stator and coil.Hopefully it's something simple if it worked fine before you did the top end.

The blue and white goes from neutral light to solenoid no volts going to orange wire on coil there's a black with white stripe coming from handlebar switch to cdi

Not sure if the 1999 had a solenoid with a fuse attached, the later ones have, you can fit these the wrong way round. The binding posts for the thick wires are marked B for battery and M for motor. Double check those earths, on a Yam, they can look OK but not work.

Well an update apparently if cdi is bad it will not do anything had a bad cdi and the handlebar switch was bad it was just crazy that both went out at the same time
