i have a 1988 250r it has brand new yamaha blue full bore plastics, blue powder coated frame and stock swingarm, brand new swing arm skid plate, ac front bumper and full skid plate, renthal bars, brand new top end .60 over recently rebuilt bottom end with hotrod rod and crank, hinson clutch basket, uni air filter, stock carb, stock arms and suspension, brand new o-ring chain, it has a $400 lonestar rear axle all new bearings and seals, rebuilt master cylinders, kill switch, brand new z400 rims and tires. and i also have the title. im thinking it is worth around 3300 in pennsylvania. do you think this is a good assessment?

I would advise against putting it on ebay. From what I have seen, 250Rs seem to sell for less on there than if you are to sell it in cycletrader. It probably has to do with the buyer not wanting to risk that much money on a bike that old that they haven't seen in person. Just my .02

I agree.
Forget e-bay when it comes to selling a complete quad. Much better off selling on a local level. I would only recommend ebay if you are just wanting to move it out fast and willing to take much less than you would want for it usually.
The $3300 price range seems pretty fair to me. I usually see them go from $2500 to $3500 here in the south depending on how clean it is.
The appearance usually matters most when selling used regardless of what modifications have been done to it.
