I own both. In a way, you are comparing apples and oranges so which bike is "faster" doesn't mean a whole lot. The Z is a trail machine that has excellent handling (but it is fairly fast out in the open as well). The R on the other hand is geared tall, and isn't really a trail bike (at least in stock form). The R on the other hand has super stable handling at high speed. You didn't specify where you ride, so that isn't much help either.
I pick the Z as a trail bike, and the R for the open desert.

The 450R really needs the HRC Kit to wake it up.....then it is competitive with the YFZ450. The piped YFZ probably wins 3 out of 5.
You have to do serious engine work to get the Z400 to compete with the 450s, but the Z400 is a great little quad with reverse and electric start.
Now in 06 the new 450R with the HRC Kit has 50 hp and is much faster than 04-05 450R with Kit. Beats all the 05s with pipes. Remains to be seen how it will do against the piped 06 YFZ, but I predict it will do well. Who knows fast the Suzuki 450 will be !!!!
The Honda has been a more comfortable ride than the Yamaha....so in 06 Honda went after more speed and Yamaha went after more comfort.
Which is best for you is an entirely different question.....
