Do a search. The stock rappy motor needs to breath!! 1st thing get rid of the airbox lid, add a proflow clamp-on with a new filter, I use K&N but that is personal preference.
Here is the general progression.
1. New filter, no lid, slip on pipe ( header not necesary without engine work), jet kit. It is easier to do all at same time so as to not have to rejet over and over. Do the work and your in around $500
2. New cam, higher compression piston, valve springs(stage 2 cam), port polish head. DO it all while your already torn down. $1000-$1500 depending on who does the head work.
3. Now you make decisions. If you went 686 or bigger you have to start beefing up, rods, clutches, one ways, etc. You also may need to change suspension, especially swing arm.
4. If you went with handling first, now might be the time for rev boxs/ignition, juice, turbo.
The first two are the most common way to go, after that then their are lots of ways to go.

What is your budget for mods? Some modifications are best done together for the biggest end result, knowing how much you can spend will help. Also need to know what type of riding you do most. A trail quad will be worked over a bit differently than a duner.
I overdid mine for a trail machine, it's very tiring to ride in tight trails but really shines on the sand.
I'm running a ported 686 with FCRs. I had to go with a hinson basket and LA one way to handle the modifications to my 01. I hate to think how much money I've spent on my Raptor. My stock transmission has held up pretty well so far as has the rod.
