2006 YFZ 450 questions on jetting

I am going to either re-work the stock muffler on my YFZ450 or go out and buy a new pipe. The question is, if I keep the stock pipe and rework the baffle for maximum flow, will I need to re-jet the carb or will the stock settings work. If I need to re-jet it, can anyone make suggestions on what settings to use?

I too have an 06 YFZ450. Bought it used and want to confirm the guy ahead of me did it right.
Stock pipe with spark arrestor removed, Top of air box removed with Trinity air filter (K&N style filter installed with Outerwears type cover). JD Jet Kit, (don't now the size of the jet).
Ride in the Phoenix area. with upcoming trips to Glamis.
