While replacing the one way is there any chance you disturbed the position of the crankshaft position sensor (sits in the left side case, just outside the flywheel)? If it somehow moved, the ignition timing will be off. Spray starter fluid in the carb, and if it still doesn't at least sputter like it would start, this is a possibility. You can check ignition timing with an automotive timing light shining thru the timing inspection hole on the left side cover.
Also, did you use a chain wrench or something similar to hold the flywheel when tightening the bolt? You could have damaged the little 'bump' on the flywheel that the crankshaft sensor senses. And, are you sure you put the woodruff key back in the crankshaft prior to flywheel installation? Ignition timing will be totally off without it. (I'm assuming that it hasn't run successfully since you replaced the one-way)
Also check your valve adjustment, for grins, but it shouldn't change overnight (or while sitting for a while).
Good Luck!

nate did you try to start it before you removed and reinstalled the starter clutch one way?
I ask because if you did and it wouldn't start , it could've been bad fuel and when you removed the starter clutch ; then you could've gotten it out of time !
If this is the case you'll need a good shop manual to check and reset the timing , but it should at least give a spark from the plug even if it's out of time ; a month or more with untreated fuel can go bad !
Especially the small amout of fuel left in the carb can gunkup the carb , that's why i use Sea Foam fuel cleaner/stabilizer in my gas tank ; i've let my atv sit over a month or 2 at a time and it would still start as long as the battery wasn't dead !
But it's not good to let them sit up that long without starting and riding it to keep the brake's and everything from in good shape , i made that mistake with an old 86' Honda TRX350 Foreman ; and it cost me a mess of work getting everything to work right again !
And as Quad-Maniac mentioned abouit using a chain wrench to hold the flywheel , you could've damaged something ; the best thing i've seen used to hold the flywheel and even auto beltdriven clutch's on the on the auto's was a ratching strapdown strap to hold them without damaging them !
If you're not sure you can do the trouble shooting or know someone that has a good shop manual , you may be have to take it to a dealer ; but i hope not it would cost a bunch ; unless you have a dealer you can trust !
Anyway just keep watching the thread someone should give you the right info !................

If you think it's bad gas, spray some starter fluid in through the carb. If it at least sputters then, you'll know.
I'm not familiar with any way to 'adjust' the ignition timing on the Raptor. IF the woodruff key is in place and undamaged, the crankshaft sensor is in the right place, and the senor 'bump' is still on the flywheel and undamaged, then timing should be correct.
Did it run correctly BEFORE the one-way replacement (and the long time sitting)?
