Default please help 2!!!!!!!!!!!!!!!!!

Please help, I got the warrior trans apart and figured out why it wouldn't shift. It had a bent shift shaft, I replaced the shift shaft and everything else looked ok. I reinstalled the case and when I got it torqued down the input shaft will hardly turn with it in gear, although it will shift to all gears. I have taken it apart at least 10 times to verify that the gears and spacers all installed correctly per service manual. I tried torquing the crankcase while turning the input and output shafts and it binds up once you get the ones around the output shaft torqued to specs. In neutral the input shafts spins fine and when I release the output shaft from the rest of the shafts it shifts fine. Don't know what else to do besides take it to yamaha and get it stuck to me. It sounds like something else could be dammaged in the trans, Ive had mine apart for a problem with it poping out of 3rd gear, I never found it when i took it apart but finnally relized it was the gear dogs after i put it back together, n e way, it seemd like it was in a bind when i tryed to spin it while in gear, when i put the clutch cover on and worked the clutch once, there was a loud POP and it worked a hole lot more freely than before........
