Is the knock in synch with the RPM of the motor (i.e. does it get faster as you give it more throttle)?
Can you narrow down exactly where the knock is coming from (shade tree mechanic way is to find a length of solid metal tube (dowel), place one side on motor & other on engine...move around until you hear the knock loudest)?
Someone told you valves...but you say the knock is coming from lower part of motor...that doesn't make sense...try to isolate is you can...

Any chance you can post a vid with sound? If it's more of a ticking then it's valves/lifters, a true knocking will be crank/rod related.
This is an auto...correct? I'd pull the clutch cover and run it again...hoping it might be your primary clutch vs. a motor issue...the primary spins on the crank so I'm hopeful it's that...
