Don't know which to choose
 

I'm trying to decide between around a 2005 yamaha raptor 350 and a honda trx400 I do mostly trail riding

The Honda is a rock solid quad and has tons of aftermarket parts you can get new and used. Between those two, I'd be leaning towards the Honda.

400EX. They ride better and have tons of aftermarket support. Watch the timing chain ticking and headlight wiring harness. Besides those things you won't have much trouble.

Id let price and condition decide between those two.
If price and condition is the same then I,d give the nod to the EX400 because it was a more exspensive ATV between the two when they were new.

Ok how does the trx400 compare to a suzuki z400?

Yup z400 is probably the best of the 400 group. Easy bike to ride and great reliability. I've owned 2 and had a full LT setup on one.. Upgraded to ltr450
