Now you know why you got it for 500 bucks.... but seriously, I believe those were the "fluid drive" models, that used a type of variable plate pump to drive the hydrostatic transmission, when those went out, you were looking at major repair and a lot of money to replace parts, more than likely why the former owner got rid of it.

Not really sure, I'm no Honda expert, just did a lot of reading when these quads started racking up the miles and the complaints started coming in about the tranny going out, the clicking could be the variable plate worn out in the oil pump, but I don't know all the particulars about that transmission. Try googling "500 Rubicon transimisson problem" and see if that gives you any info. A lot of the problems with the tranny could be tracked back to a bad angle sensor, it sense the angle of the variable plate and controls the transmission output, that could be a place to start, dont know how to test it without a manual, see how much one costs or bite the bullet and take it to a shop for an estimate.
