Inside the inner Ujoint yoke on both sides should be a 9/16" bolt head - these bolt heads actually tie both shafts together inside the gearbox. Loosen the bolt head on one side (you may have to pull out on the shaft as you lose clearance to work when the bolt head starts backing out). Once you have one side loose the other will come out. Here is a visual of what you are working with: Diesel Rear Shaft #11 is the bolt to loosen, #10 is the spacer that both bolts tie to.

My apologies - the parts diagram for your year showed the Ujoint type shaft, yours must be a late 2000 with the '01 upgrades. The actual CV axles are held in just like automotive types with the spring clip like Farmr said. Here is the diagram if you are interested: '01 500 Rear Shaft - I've found they come out easiest when you hold the shaft straight out from the gearcase when performing the jerking-pulling-prying. A little anti-sieze compound on the splines makes it easier the next time you have to remove them.
