Sounds like you have air trapped somewhere in the system. Do you shut the bleeder for the return stroke?

If your not sure, this is from start to finish - First fill the resivior up, and install the lid with the screws, next open both bleeders and let it sit for a bit(some air might come out), now close both bleeders and pump up the brake lever, if it doesn't pump and feels like no pressure(resistance on the lever) thats ok. Pump and squeeze the lever(you might need someone to help hold the lever or tie a wire band around it like I do) and open up the left side bleeder(hold the lever, fluid will come out), now tighten it back up and let off the lever. Now do the right side. Alternate on both sides untill you have good pressure. Always watch the brake fluid level, and never let it go below the sight glass or you will have to start over again.

Main thing is to not let the lever off when the bleeder is open, this is how you suck air back into the system.
