Braking rear brake rotor ?

I have an 89 Banshee rear brake calliper. Bought a Braking rear brake rotor which is specific for the Banshee but is much thicker. I do not have enough clearance for new brake pads with this rotor. Do the later model Banshees use a different calliper? Has anyone tried another rotor like EBC?
