Rally Brake Problems

Hey Guys,
My wife has an 03 Rally 200. Put new pads on the front. The lever will not "pump" all the way up, stays really "spongy". I put the tires on and tested it out. It would come to a slow stop and not stop immediately as it should. Removed the tires and the caliper is compressing the pads against the rotors, but lever seems "spongy" instead of stiff. I bled both sides, no leaks in the lines, and the resevior is full. Im stumped. Am I missing something?
