I had a similar problem. Turns out my battery went bad. Went and got a new battery and its as good as new.

Does yours sound like this?

It could be the voltage regulator. While it is running how many volts are you receiving at the battery? Increase rpms while checking the voltage at the battery and see what you have.

Shoot me an Email - I have the service manual for 03-06 Kodiak 450's (that is if yours is a 450) But then again - I am sure the troubleshooting tips are the same for a 400

battery volt before starting 11.55v ,crank up and volt at idle 11.55,rev up rpms jumps to 14.17 and then jumps around up to 16.02v,then drops back to around the 11.55 v while reved up. checked connection on voltage regulator and it was so hot ,don't know how hot regulator suppose to get ? do I need to swap regulator?

Voltage regulator is Junk! 11.55v is low too... should be @ 12.5 or so before cranking it up.
