Default Rancher ES Shift Help!

Hey guys I'm new here and need some serious help figuring out this electric shift on my rancher. This post will be a little long but I want to try to describe everything I've experienced thus far.
I have a 2001 honda rancher trx 350 fe. Started having problems with the electric shift where I would get stuck in gear and unable to make a change in gear with the shift buttons. Sometimes it would be just getting out of neutral. I would try hitting the up shift button, rocking the atv, rolling the atv, and sometimes the manual shifter. at times none of the above would shift the gear. then magically it would decide to shift and off i'd go. Once moving the electric shift seamed to work fine. It would leave me stranded at random. at the time i was on a hunting trip so i just kept fighting it since i didnt have tools to tear into it. From here it all went south. I was riding along in 4th gear and down shifted as I approached a corner and the entire atv shut down. Motor, electronics, everything. What ever went wrong caused the battery to blow two cells.
I got toed back to camp and went to town to buy a new battery. Installed the new batter and atv would not start. There was a 15 amp fuse (i think a black/red wire lead to that fuse) which kept blowing each time the key was turned on. I ran through about 7 fuses. Each time I tried unplugging something different or looking for a short.
Finally the fuse stopped blowing once i unplugged the ICM and replugged it in. After that the atv fired right off but the electronic shift would not work. Mash the buttons but no sound and no response.
I can manually shift the four wheeler with a wrench and drive it around. I have downloaded the honda manual and gone through the flow charts several times.
I get correct voltages and continuity readings on everything i have checked.
Shift motor has been cleaned and turns both ways when hooked up to a battery.
Angle sensor gives correct readings.
shift switch give the correct readings.
Gear position switch read correctly and shows up correctly on dash when manually shifted. Reverse works and shows up correctly as well.
BUT when i drive the atv the speedometer reads 0. So i thought i had found the problem. Sensor was receiving power at the plug. I bought a new speed sensor and installed it. No change. Electronic shift does not respond and speedometer reads zero.
I feel like the ECU is my last option. Does the ICM have any relation to the ES program?
Any suggestions to diagnosing this would be appreciated.

In theory the CDI is separate from the ECU but as you will see from the drawing, they are wired together. I would tend to go for the manual shift conversion rather than a new ecu, as a 16 year old bike isn't worth all that much. Only problem, the fuse blowing may re-occur, unless you find the fault. All fuse positions are marked on the fuse box lid, so checking which one blew would be a start. Checking the wiring diagram for a wire common to that fuse, the wire to/from speedo sender, and the ecu, may show where the problem is.

Check charging system to see if over charging! Charge rate should be 13.3 to 14.1dcv at 3\4 throttle should get close to that an regulate..if over charging this could blow icm, and other electric parts has the rpm increase,If over charging voltage regulater under right rear fender mounted to frame couldbe faulty
