Its easier for me to do than explain but I'll give it a shot.

Take the plugs out of your left engine case cover, pull the sparkplug so the engine turns over easier, then turn the flywheel bolt til you see the 'T' in the other hole in the flywheel cover and align its mark with the notch at the top of the whole.

Pull the gas tank off and remove the small valve covers. The cam 'lobes' should not be touching the rocker arms.

Assuming everything is ok there make sure your valve lash is right(.002-0.003"). Then take off the CDI cover and turn your flywheel counterclockwise a little til you see the 'F' mark and line its index line with the notch at the top of the whole. Do the index marks line up on the pulse rotor and pulse generator under the CDI cover? There should also be an air gap between the pulse rotor and pulse generator of 0.012-0.016".
