DS650 model years to Avoid??
'00 is first year, the only real issue that year is that the oil line from tank to supply pump is not self priming - if you rollover and it stays rolled over for a bit, the oil line may not reprime. leaving it sit for a while will usually do the trick I hear. worst case scenario you pull the filter and open a blead screw behind it to prime, as you must do after an oil change too. Easy way to tell if it needs primed - the red light on the dash will stay lit after you start the bike, indicating no oil pressure. riding the bike with the red light on will destroy it.
This was corrected beginning '01 with a new vented oil line that self primes. an '00 can be converted, but cylinder needs removed to facilitate the hose fitting swap.
Other than that, there have been several small improvements, a couple a year every year, but none are significant enough to avoid previous models. The biggest thing you will hear people praise is the newer a-arm geometry, but aftermarket uppers that give full adjsutability only cost $169 and will provide even better handling that the latest new model anyway.

DS650 model years to Avoid??
I got my 03 BAJA of the showroom floor 1 year ago to the week! I have ridden it pretty hard but not on the rev limiter. Only problem was the red idiot light came on after washing. I sprayed the sensor coming out of the top of the engine getting it wet. I just took it off, cleaned it and it has been fine since. Adjusted the clutch once and the chain three times. All three times I changed (twice had someone else do it) there was metal shavings on the magnetic oil drain plug.
Mine is awesome. If anyone has had trouble with thiers, I guess they were un-lucky in that respect. Most everyone here has had much good luck. Some...not so lucky.
Hands down the most comfortable machine out there with more ***** (stock) than any non Bomb owner really wants to admit!

Had my 03 for over a year now and I have not had any problems that were not operator error i.e. rollovers. Maintinance is easy. Besides changing the oil only other thing is to adjust the valves and that only has to be done once a year or so. I would estimate I have well over 100hrs on it now.
