The black plug suggests that it is running rich. That isn't something that is going to improve on its own after break-in. Bikes come jetted for sea level, so if you are at higher altitude that may be contributing to the rich condition.
If you don't need a waterproof airbox lid, a quick fix might be to vent the lid a little by installing some UNI airbox vents (or just drilling some holes). But, do them one at a time, and see how it runs. You do NOT however want to go to far and end up lean (to much air compared to the amount of fuel), as that can damage your engine!
Eventually you will want to do a rejet, but I would wait and see if you want an aftermarket muffler and air filter before doing that.
