Handling is always way more important than raw speed, so get rid of those lame stock tires! I put the new ITP TracStar radials on ours, and they are whole new machines! These tires really contribute to the suspension and ride!
You can vent the airbox lid with a few UNI 1" round airbox vents, put on a UNI air filter, and get an aftermarket exhaust, and of course do a rejet, and that will perk the little engine up quite a bit.
The one thing that will always hold the 250 back though is the relatively tight suspension, and that is where the 300 and 400 have you beat hands down.

I've owned both a 300ex and a 400ex while my bro' had his 250ex. There is no comparison. Now that I have the 400 and he has a 250, I destroy him in every category and it's not even funny. It's so bad I've even taken a bit of ownership and decided to try to help him get a bigger bike so it's at least mildly entertaining to ride with him. My 300ex was at least closer to the 250 level, but it still was a joke. Even with his HMF full system, both my bikes (300 & 400) would eat him alive. However, speed isn't everything. There are kits that apparently convert the 250ex front end to 400ex arms and shocks, which might be worth peeking into. Also, I'm not ripping on the exhaust system at all. HMF has a superior product performance-wise, though fit and finish is lacking a bit. I also second the opinion of the guy above me with the tire thing. That's pretty much always my first mod. It's like buying half of a new bike in terms of handling.

On our 250EX--along with the pipe and filter--we put the powroll kit in the motor, ASR +2" a-arms and a durablue axle.
It will easily run with stock 300exs and blasters.
You need a 450 if your looking to beat 400.
