I have purchased a UNI air filter, and removed the air box lid and put one of those stretchy book covers over it (like a pre-filter for better air flow) and I have purchased one of those 2R racing billet exhaust tip/cap for my 2002 250ex. I need to rejet but I don't know what jets to use.

No one knows the specifics of your machine, but if it ran good before and was all stock, go up one size on the main and do a plug chop. If you find the need to go up another 3 or more sizes, I would also go up one on the pilot. This is not a be all end all. I think just one size on main may do it though.
