Depends on the dough'. I would say go with a pipe and a k&n power flow air kit. Then go with maybe boring it or a new cam. New front sprocket add a tooth or two. The back sprocket drop a tooth or two. Then you will be set or you can take it even further but that right there is a good hunk o change.

Here's the scoop. You bought the wrong size machine if you are looking for serious speed.
But to answer your question-
Buy a K&N airfilter (Rocky Mountain ATV) that's where I bought my K&N for the 250ex. Some people will tell you they don't make the K&N for the 250ex... but I found one for mine at RM ATV. Also- get an "outerwear" fot he filter.
Remove your airbox lid when you get your new K&N filter.
Now you will need to rejet. The stock main jet on a 250ex is a "95". Go to your local honda dealership and ask for the 97.5 AND the 100 size main jet.
The other thing I did to my 250ex is I bought SMALLER tires. ...actually- I put my old, stock 400ex tires on the 250ex. This will give you much more low end power. Even though the 250ex is shaft driven- this is just like changing the front sprocket to a 14 tooth as stated above.
You can probibly find a pair of used 400ex stock tires on ebay for pretty cheap. Also- by doing this- you'll lower your center of gravity and your ATV will be less tipsy. The stock tires on that 250ex are too tall and round-... I hated them.
...by removing your air box lid and adding a K&N filter (and rejetting) you will have VERY noticible power gains. The front end will quickly lift off the ground into a wheelie by just pinning the throttle.
Lastly- if you add a slip on pipe- you get another 4 HP (if you rejet).
When doing those mods (excluding the slip on pipe)- you'll probibly be running the 97.5 main jet. With the slip-on pipe (or the removal of the spark arrester)- you can then move to the 100 size main jet.
