Sputter in water on Brute

I recently unplugged my belt trip sensor and KEBEC and used my V-Force belt housing. I covered the exposed plugs with two zip lock bags, tapped it up like 3 times with electrical tape and pushed it to the side.
Today and yesterday I was playing in the mud and water. My brute was starting to sputter and die out. Its like the miss everyone experiences but 1000% worse, lol. The quad would miss and go and miss, etc. I make it to dry land and it gets better after I run it a few times.
So I'm thinking I have an electrical connection somewhere gone haywire. With the KEBC unplugged the 2wd/4wd flashes a like its supposed to but sometimes it won't flash and will tell me if I'm in 2wd or 4wd like its working. So this leads me to believe my bag and tape job was not good enough and I'm getting water in there.
I was running on dry ground for about 1 hour climbing hills and it was running like a top, very happy with it but starting yesterday it runs like crap in water or deep mud.
Strange, I think I might chop off my plugs, tape them, heat shrink tube them and take them again. See if that cures my problem. I can always soder the wires back together if I need to hook up my plugs again for my Kebc and trip sensor.
Any ideas anyone?

Have you tried leaving the wires hooked up but removing the bar inside the belt housing that presses up against the bearing. This way the KEBC can still do its job but it will not work because the bar is removed.

The Kebc is totally removed, same with the belt sensor. I'm using the V-Force belt housing cover. I'm going to look at my carb vent lines tonight. I made a change there since my last mud/water ride and that might be the cause.
On the carb vent lines, you have one going from each carb to a clear plastic container about the half the size of a cell phone. This container then feeds off to one line. Stock that one line goes down to the front of the quad behind the rad somewhere. I have moved it to under my handle bar plastic. That plastic container also have a hole in it from factory, I thought it was a bad thing so I siliconed it off, maybe that was the bad thing. Should I have covered up that hole? I thought mud and water might get in there, thats why I blocked it off.

The brute force has very bad splash protection. what ahppenes is when you hit water, the airbox is wide open for water and mainly steam from the engine to get in. its even worse if you are in 4x4 and you turn the tires so that the water is directed right up at the engine. alot of people complain about it on the HL forum. from what i read, the kawi "splash extensions" or whatever they may be called are to small and dont do anything, so dont spend the 70 bucks on those. best thing is to snorkel it with some pool house or pvc..

I removed the stock carb vent lines, ran new ones to the top of my handle bar plastic. I also make sure my KEBC and belt sensor was all sealed up. When they got wet the quad ran like crap.
