Brute Drowning/Choking down to easy

Well i feel kind of foolish and thought i was up on knowing alot about fourwheelers but i am kind of stumped at the moment. A while back i mounted my 26inch Swamplites on my 650i and me and my bud went for a ride. Long story short i hit a hole and spun down in it and was pulling out but when the water got up the rear fender it choked down and died. Checked airbox no water was sucked in. Went on my way. A long while later me and my lady were riding at a nearby river and i hit part of the river at about 10-12mph, enough to splash water all up on the front of the machine. I slowed down let of the throttle and instead of idling it choked up a little bit and died. Fired right up though easily. While trying to get a woodsplitter to crank that i had hooked the Brute i observed one of the vents(when first glanced didnt see if it was airbox or cvt vent) was no higher than the top of the rear cylinder. This made me scoff at a comment i read in a magazine about how the Brutes were excellent deep water machines, how so when one of the vents are that low lol. Anyway i traced the vent out of the airfilter box and noticed it ran directly to the front block of the engine right by the cvt cover. Havent paid attention before but does Kawasaki use the same air sucked in twice to also cool the belt more? If so that cancels out that being the problem. I traced the previous mentioned hose from the cvt to the rear cylinder. My question is has any of yall noticed how easy it is for them to choke down when playing in water? It seemed like if the radiator was rushed with water and air supply was lowered it chocked the v-twin hard(noticed this when washing the machine with it sitting at idle). I'm just confused as it is kind of aggrivating that it chokes down that easy and wanted to know who else has noticed it and what has been done about it.
