Check the seal of the plug wire on the spark plugs. I ride with a 600 and he has no problems in DEEP water. Sounds like moisture in the plug wire.

Could also be a carb vent line getting plugged when you go into water. If this is the case you need to find the vent lines and stick them as high as you can and maybe even zip tie them up. I have seen this many times.

Steve, I'll bet anything it's the carb vent line, as 2manytoys suggested. My dual sport motorcycle did the same thing every time I ran through a creek. I couldn't believe it was such an easy fix.

The Predator also had this problem when they first came out.

my 700 did this and i tried everything. moving vent lines, reworking airbox intake, siliconing every electrical connection on the bike nothing seemed to work until i siliconed the plug boot onto the plug.when you do this take a small straw, like the one that comes with wd40 and insert it between the plug and boot and push the boot onto the plug and then remove the straw. if you don't air will get pressured at the top of the plug and pop the boot off when you least expect it. hope this helps.
