Correct me if I'm wrong people but I believe that the plug in your exhaust is just for carbon buildup. On my scrambler when I had the stock muffler on there was a little plug in it and the manual said to take that out and rev it to blow out excess carbon build-up. I don't see what that could hurt but I don't think that it really helps anything at all either. What do you mean by your intake. Did you take off the cover or the entire thing including the filter. I would not run it without an air filter at all to prevent engine damage. But I'm not sure if that's what you meant by taking it off.

all that does is raise the air intake height, if ur gonna be in water or powdery snow keep it on if not then it shouldnt do much of a harm

He's exactly right. Also crashby is right too taking the plug out will make the exhaust a little louder, so should removing the airbox tube like you did, soo will a k&n filter or a uni, but the exhaust plug won't hurt anything at all.
