I have a 99 Scrambler 500 also. I put HD springs on the front. By the way, what exactly is the difference between the rear suspension on a 99 vs. 2000 & up? Is it just the shock or is there more?

The 2000&up shock won't fit in the 99 frame. They the changed the geometry quite a bit to get the additional travel. If you put in the longer shock, it raises the back of the machine about 4 or 5 inches and the spring binds with the frame. My dealer tried this as a solution to fix my repeatedly stripped out cheap plastic spring adjuster.

Ditto what Xplor said. I have a pair on my Sport (1997 with new long travel front end) and they work great. They won't bottom on anything I care to jump.

I don't know about the 99's but the 2001's have a FOX 1.5 rear shock, I think the 2000's do too but not sure!!!!
