I ride desert, and it is dusty!!! I can't say that I know many people who have their lids on, even in these conditions. What I do is run the EHS Racing lid with Outerwears. The Outerwears takes care of the worst of the dust, and I still get lots of air flow and increased performance.

Some manufactures, like K&N, make a filter that replaces the stock air box lid. While you still maintain the original or after market pod filter, this allows much more air in.

Like scooter said, there are prefilters that replace the lid. I have a UM Racing aluminum air box on my preddy. I run a prefilter (outerwear) as a lid that velcros to the box, then I use a UNI foam filter. I also have a K&N filter with outerwear for the sand/spare. That, accompanied with a full aftermarket exhaust and proper jetting may yield the biggest gain in power you will experience.....certainly the least expensive!

I hope you know not to ride it until you re-jet it. If you're not prepared to do that, put your lid back on.

Without a rejet, you will be running lean (hot!) and melt a piston!!!
It was all the fashion back in the day to pull the airbox off completely, but I have seen info the indicates that the airbox provices a "dead space" that is necessary for the filter to efficiently suck air.
One note about K&N....my hard learned experience is that they pass fine dust, even with a precharger. Had them on everything for a while, but have gone back to UNI foam on everythng. Leave the K&N's for the street........
