Could water be the cause?

we were out riding pretty hard sunday and i hit a jump (2004 eiger 4x4 manual)....when i landed....the bike started spittin and sputtering...only when i gave it throttle though...it would idle just fine....it started backfiring real bad too...but after about 10 mins of just sitting there....it started going again and was fine the rest of the day...
it was almost like it was flooded....or maybe something (piece of dirt) stuck in the carb?....im not too familiar with the fuel systems anyways...when i pulled the plug out of the bottom of the air box, it was filled with mud and there was quite a bit of water in the box that came out...a pretty good stream poured out for like 2 or 3 seconds...
when i hit the jump, could the water have bypassed the air filter and got in the carb somehow? I know those filters dont seal real well anyways...

well the same thing kinda happened to my Z 250 it didnt sputter like you were saying but when i got home and checked my air filtwer there was a bunch of water in the air box. people suggested to me that i should get an outerwears filter cover they said it wouldnt rob it of any air and helps keep dirt and stuff like that from getting into the carb
