Chain alignment

I have a LT500R and I am replacing all of the rear suspension bearings. When I assemble the rear axle and sprocket is there a risk of not having the sprockets aligned properly? It seems to me that the sprockets can only go on in one configureation. So why do they sell adjustment tools for alignment? Do they sell shimms for the alignment?
