please help

Default please help

I have a 1998 yamaha banshee. I bought it two weeks ago, It had burnt a hole in the piston, but the other was fine. We figured it was too hot of spark plugs. We put new pistons and rings and colder spark plugs in it. When I'm driving slow it feels like it is running on one cylinder, but when I accelerate the speed the other cylinder kicks in. You can hear it popping a little bit at the tail pipe. It seems to do fine when fully accelerated but not so great when driving normal. It has FMF pipes and silencers, cool head, outerwears, and air filters, that's all the modifications I know about as of now. Could you please tell me what could be the problem with it?And what should I jet it at with the mods thats done to it
