Polaris 330 Trailboss Electrical Help

Hi Everyone,
I have been a long time reader of the forum but as luck would have it, I need some help.
I have a Trailboss 330 that is about a 2003 I think. When I first bought it the guy told me the CDI unit was fried (when you started it, the CDI would smoke like mad). So I bought a new one and have no problems for about 2 years.
I don't ride it much - more of a farm bike than a fun bike. I have replaced the battery about 3 times in 2 years just cause it doesn't get used enough. Anyway I went to start it today and the battery was dead again. I hooked it up to the charger and let it charge for a few hours. Once it was charged I started the bike and the CDI started smoking.
Now I know this isnt altogether uncommon in a Polaris, but before I go shelling out for a new CDI could there be any other problems? Maybe I should replace the battery first and see how that goes (I am getting about 12v at the battery when it is not running). Shoudl I replace the voltage reg as well?
Any advice would be appreciated.

One of the problems I've found is the ecm module causing problems like this. It controls charging for the most part,but can affect the cdi,can not keep a battery charged and worse case scenarios can cause electrical fires if it goes out. Your model or any 330 was not on the original ecm recall list ,but should have been as I replaced several that were bad. Plus this module has been updated. Ok so I fitted the new ECM this morning.
Started it up (on a flat battery) and the CDI started smoking again. I turned it off straight away thinking that I better order a new CDI. After a few minutes I started it again, and the CDI smoked a little bit and stopped. The there was a loud 'pop' from the front of the engine - not sure what that was. I let the bike idle for a few minutes and there was no smoke at all. Excellent.
I took it for a ride and it went fine apart from the temp light glowing a little bit under revs. i haven't checked the cause of this yet but it couldn't have overheated in the few minutes it was running.
its back on the charger now and ill check it again tomorrow. any ideas what might be causing the overheating? or have I created a new electric gremlin?

If the oil cooler thermistor shorts out it could be the source of the hot light. It goes into the ecm module. Item #12. Plus make sure with the new ecm module you're charging 14 volts back to the battery while at an idle. http://www.cyclepartswarehouse.com/f...2003&fveh=5623
