There is a wire that goes to the cdi box to kill the engine. I can't remeber if it is black with a white stripe or white with a black stripe. It is one of the two. If you look around the battery and at the wires around it you have probably disconnected it. If it is not hooked up you kill switches won't ground out the ignition and kill the motor because even though you cut them to the off position the cdi doesn't know it.

Does it do the same thing every time, or was it just a one time deal? If it does it every time, here's where i'd start my troubleshooting: First, i'd take off the headlights and remove the 4 screws that hold the hood down. Then I'd fire it up, and if the key doesn't turn it off, unplug the key switch from the wiring harness. If it shuts off, you need to replace your key switch. If it keeps on running, your problem is elsewhere.
