97 Yamaha Timberwolf

97 Yamaha Timberwolf
I recently received a beaten (but still kicking) 97 Yamaha Timberwolf. Apparently, at one time or another, the original engine was replaced with a different version. The battery will not stay charged as the wiring harnesses did not match up, and the previous owner just chose to ignore it.
The model I have is: Y44BDA08VA. When I run the VIN, I get:

The engine currently installed is a 4DBA-060815. It appears to have 9 wires coming out (2 yellows are cut and capped off), plus the 7 in two plugs(4 in one plug, 3 in the other).
What I'm wondering is can I replace the stator (such as with this one) and make it work, or do I need to go a different route?
