There are 2 wires coming from the keyed ignition switch harness. One of the wires connects to the headlights. The other one ends up getting tied into the CDI. Sounds to me that when the last owner did the light removal mods, that he cut the wires and spliced them together after the connection that goes to the headlight from the switch. So even though the plug exists...and you plugged it back in... It will never work.
I am looking at the wiring diagram as I type this....But it is a copy with no colors on it (the one with the wire colors is at home) If you can't figure it out...I could possibly scan the diagram. Or give you the colors that you need to OHM out.
That can't happen until I get out of work though.
I know that I drew up a wiring diagram a while back with plans on making it for distribution. It would eliminate all lights and tors stuff. It really cleaned up the banshee. I nixed the idea after a bit of thought. It was cheap enough to build. But I wondered who would actually take the time to do a total (or close to it) tear down of their machine, just to put a cleaner wiring harness on it unless you are building from scratch. Another option was to make a harness that allowed for extra lighting and a brake/tail light combo...But yamaha beat me to that with the 2002 models.... I wish I had all those finances available to me.
If your interested in the diagrams...leave me an E-mail instead of posting it here. I hardly ever check these forums from home...and I will forget for sure.

I hate to tell you this, but you might have a bad stator. The stator has 2 outputs, one the bike runs on (coil, cdi, etc), and one for the lights.
It is very possible lighting part of the stator is bad, you need to get a manual so you can follow the test procedure for both sides of the stator.
I have seen this a couple times before, no lights, but a running quad.

bansheebrad... you are correct...there is a wire that comes from the magneto to the headlights. I call this wire the backbone to the wiring harness. There is one wire...from the headlight to the taillight that accepts connections from the CDI, CDI magneto, ignition coil, throttle switch, engine stop switch, TORS, Carb switches. Most of these are not needed to get the lights to work. The important wires for the lights are coming from the CDI and magneto(stator). Of course it's assumed that there is still a main light/dimmer switch that is in working order.
