Anyone have any good suggestions for lowering the Raptor? I really don't want to flip the rear linkage, so I'm looking for ways to do this other than that. Any ideas?

Get a set of shocks with sag control on the front and rear shocks. Optionally, you can get a company like TCS to put the sag control on the factory rear shock.

I highly recommend staying away from the flipped rear linkage. Been there, done that! Can give numerous reasons why it is a bad idea.
