If you went down two clips on the needles, then the needles are higher in the jets, therefore you are allowing more fuel into the carb. The act of moving the clip down on the needle will richen it. When I was screwing around with my jetting, I found that if I used the mikuni jets with the dyno jet needles it was too rich. The mikuni needles are a little fatter and therefore a little leaner. I run the needles in the 4th clip, with 175/180 mikuni jets. But since yours has had some motorwork, it will respond differently.

I might as well throw my .02 cents in. I have a 02' raptor. I increased my jets up two sizes (150/155). Took the snorkle off of my box but kept same filter and put on the "e" series slip on. It runs great. I was told I might actually do better with a pro flow filter, which I am going to do, but I am impressed with the changes already. The "e" series has removable discs. The less discs, the more quiet. The more discs, the more power. I personally want the power. Nobody will stop you on state trails with a loud pipe as long as it's not obnoxiously loud. There are probably better pipes out there, but for the price of the "e" series, you can't go wrong.
