From what I hear, unless you go with the 12:1 piston, the stage 2 doensn't breathe as well as it should. I went with the same as you, port & polish (Craycraft), 686, JE 11:1 and ended up going to the stage 1. I went stage 1 becasue everyone that I asked said that unless you get the 12:1, the stage 1 would be better.
Still haven't got it put together yet though!

The stage 2 is a top end cam and the stage 1 is mid. You have to ask your self where do you want the power at. I'm building a min range motor so I went to the stage 1 if I was a straight duner or drag racer I would go with stage 2 its just where you want your power to come at........
these are the % specs I heard on the 2 cams
stage1
9% bottom 16% mid 12% top more
stage2
6% bottom 12% mid 16% top more

Rudy,
I haven't had a chance to get everything buttoned back up yet.
I'm doing the '02 tranny upgrade at the same time and along with family responsiblilites (I've got a 10 month old daughter) and traveling for work, I get to work on it about 2 hours or so a week! I'm hoping to pull an all nighter tonight and then possibly finish it up tomorrow. If not, then I've got a little wait b/c I'm out of town all next week.
From looking at the head work though, it looks awesome!!! The ports and chamber look very good and look to flow really well. The exhaust ports are a freakin' work of art! I can't wait to see how this thing runs.
Also, Bob and 14mins are the best to work with. Even if another shop would be cheaper (which I don't think they would be), I'd still go with Craycraft because of their excellent customer service. Also, when I was out in Aledo last Friday picking up my tranny, they had a dyno out there doing a ton of testing. These guys don't just do what they "think" will give the most HP. They truly find out what works and what doesn't. Not to say that other's don't do this as well, but it sure is something to see it up close and in person. Craycraft rocks!
I'll be sure to post when I get it done, broken in and ready to rock.
