Can it be done? Perhaps. Should it be done? Probably not.
The difficulty in this swap depends heavily upon your own degree of comfort with making some modifications. Judging by the physical dimensions of the two engines, the Honda mill should fit within the Yamaha chassis without much issue but will it be a plug and play swap? Definitely not.

Beginning with the motor mounts themselves, it certainly looks like a little cutting and welding of mount tabs would be in order to secure the engine. The biggest issue here would be aligning the driveline. In stock trim the Timberwolf used a centrifugal wet clutch design and shaft drive. You don’t specify which model TRX250 you are considering for the transplant but there have been many throughout the years ranging from a fully mechanical clutch, air cooled chain driven unit (the 250X) to Honda’s more recent Electric Shift Program (ESP) which implements handlebar-mounted push-button gear changes.
The bottom line here is this is one of those swaps we’d recommend only to those with a lot of experience, creativity and no fear when it comes to doing some backyard engineering to overcome snags along the way. On paper there is enough room to cram the Honda engine into place but issues like mounting, exhaust routing, transmission concerns and electronics will make this one of those situations where you will probably want to just try and source a used Timberwolf mill and save yourself a lot of headaches.
