Need some help. It seems like if I run my 250R hard in high gears (like 5 gear) for about 5 mins the clucth seems to be very bad for a bit afterwards. The clutch seems almost like it is low... Anyone have any feelings on this?

you can't push a two-stroke that hard for that long, you'll blow it up. this is probably your problem. my guess is that you are overheating your clutch to the point that it is slipping. check your clutch out you may have fried it.

Check your oil, when was the last time that you changed it and what type of oil do you use? This could be your problem. After I have run long staigh aways in a race, I do not have any problems shifting.

scrap heap, "you cant push a 2-stroke that long, it will blow up" What are you talking about? He was only referring to a short period of 5 minutes which is NOTHING. Try 34 hours WOT in the Baja 1000 with the temperature over 100 degrees out side. According to you that 2 stroke would have blown up after the first 5 minutes but amazingly they finish the race. 12 hours of Point De Voix (spelling) sound familar? Last time I checked there were 2 strokes that ran this event. (and finished!)
