Hi ridered28 welcome to the forum.
You already have a sport and an utility I see. I guess i just matters what you want to be doing with your new one and if your are adding or replacing your old. The 400EX is the best trail quad you can get (IMO). If you go with a 450R you won't like that thing during trail riding. 450R's are to high geared and will cause alot of clutch work. If you ride more open trails the 450R will be good. They are powerful and have a good feel to them. Now the utility would be best for more harsh terrain where the 450R would not even go. Another choice is to mod out one of the wheelers you have, a 426 big bore with a cam will really wake that 400EX up. Basically comes down to where you want to ride with your new wheeler.

You can remove the airbox lid depending on what type of riding you do. Be sure to re jet accordingly. Re-jetting the carb is a must when adding pipes or modifying airbox. Besides that not sure what I'd do if you don't want to get into the engine. Cam maybe, if your willing.

Get someone to port it. Go with web cams they are much better. Try to find a 40 or 42mm lectron carb, and a 11:1 JE piston. Dont worry about a big bore kit they dont make that much more power without the other mods + the added weight of the piston causes your motor not to balanced properly and can cause motor destroying vibrations unless you have the piston grammed out. Then you will keep up with anyone, and probably cost less than 700.

I dislike K&N. They need a prefilter for the filter for goodness sake. I'd stick with Uni or some other foam filter. Also, Hotcam stage 1. Stage 2 will be good with stock compression. now that i think about it, I'm not sure if a stage 1 is recommended with stock compression. But, if your just wanting top speed change your sprockets. Put like a 16 or 17 tooth front sprocket and some 22" tires. You'll get some top speed.
