As far as mods are concerned the best one you can do is clutching if it's an auto. Tires can really help and you could sink big money into it and do professional engine modifications, but you'll have to ask yourself "why".
Pipes and intake filters are very small gains for the money. Everything else like rims, etc. will be just eye candy.
I don't like the expression "beating" since it sort of makes it sound like you want to abuse the machine.
The Yamaha Kodiak is a well built ATV which can go through everything any other ATV can go through and will normally not break.
