'92 Big Bear 350 gear grinder

Dumb Question, or so I think...
Why would the bike sound like gears are grinding when I apply the rear brake? Now this ONLY occurs with the foot pedal, not the hand lever.

what kind of transmission do you have, do you have a shaft drive or chain. because if you have a shaft or i guess even with a chain when you apply the brake without pulling in the clutch, and you brake too far the gears might grind but im not sure

When dirt and grud gets into the rear brake drum housing it will make a grinding sound, also your brake shoe's liner may be worn off by now and its metal on metal now.

It's a "semi-auto" trans, with a shaft drive and new pads on the rear.
I guess what throws me for a loop is the hand brake doesn't do it, only the foot brake.
Still searching for more answers!!!!
Eliminated:
Rear diff fluid levels
Transfer case fluid levels
Rear brake thickness
linkage binding
