Shift problem with 1998 Honda foreman es

To start off i give some history when my problem begun. The battery shorted out, as I did not know at the time. It wouldn't turn over with electric start. So I used the pull start, first pull it started right up. I did notice it was at a faster idle than usual. The machine ran for about 15 seconds, then shut down. Upon investigation I found the faulty battery (approximately yr old) along with a 10a & 15a fuses blown. I replaced the fuses and would immediately blow the 10a fuses for the ign. as soon as I turned the key on. I replaced the battery with a new one. But still blew the 10a ign fuse when turning on the key. So instead of continuing blowing fuses I hooked up a test light and started to unplug everything I could until the short was found. When I unplugged the ECU the light went out. I was able to plug in the ign side of ECU and could start the machine. I replaced the ECU with an OEM part. Does not blow fuse. I also replaced the angle switch sensor. It starts and runs fine but will not shift electric. I will shift manually using the tool provided. I checked the voltage on the BL/R wire at the ECU, shift change motor, at the joint above and at the handle bar switch. I am only getting 5v at these locations. I forgot to mention I also removed the shift change motor and cleaned. I hook the shift change motor to a 12v source and it spinned in both directions when reversing polarity. I am lost at this point. I.am thinking I should have 12v at these locations I checked and not just 5v. Any help appreciated before I keep part changing at no avail. Thank

Firstly, have you got the right ECU. The one for the 2002 onwards 450 is different to earlier machines. I have a feeling the ES system does work at a lower voltage than the rest of the circuits, 9v springs to mind. Are you sure you undid any alterations you did to make the bike work with the ECU disconnected? Also check the voltage the regulator is putting into the battery, a 12 month old battery shouldn't fail unless it has been overcharged or left flat for a long time.
