The first thing that comes to my mind is that your exhaust is touching your frame. This is a common problem that you might see other posts on if you do a search of this site. Noise/vibration at low rpm under your left leg area that can vibtate through to the handlebars.
I think your problem could be that your exhaust pipe is touching the frame under the edge of the gas tank where it touches the seat. Other guys used washers at the bolt on points to space it out but I used a chunk of wood (2x4) and a small 5lb hammer to tap it over a bit and the vibration on my 03 400AC cleared right up.
So remove your seat from the bike and trace the exhaust pipe from the engine back to the muffler. If its touching your frame it shouldn't be.
