Curdog,you could always get a deck that straps in your box the new made for short boxes are pretty slick and you can still tow a trailer and have all that storage underneath for all your gear and gas

 

my eiger[which from looking around is a pretty run of the mill, mid- sized quad], is around 86"over all length[give or take an inch], so thats around a foot longer than you have. the tool box complicates things further[if you want to retain it while carrying the machine. a possible solution [reasonably inexpensive, and not complicated] would be an inclined sheet of 3/4" ply[properly supported underneath], would go over the tool box[obviating its use while the quads in place, could be hinged and supported from below to allow access to box when quad unloaded, sure you could figure it out], but would effectively work. chock the wheels, strap it down and your down the road.....like a mini car transporter

My '05 Rubicon barely fits in the back of my '96 Chevy with the 6 1/2 foot box. I have to back it on and lift the front end a little to get the tailgate closed - but it works.

 

I went forward and accepted delivery on a 2006 King Quad. It appears to be about 2" too long due to a filmsy plastic radiator guard on the front end. I lack about three inches from latching the tailgate. My plan is to lift the front end with a couple of 2x6" to see if tilitng will allow sufficient space for the tailgate to close. If not I'll put the tool box back in and figure a way to ramp the quad on top of it.
I appreciate great advice and commentary, but it appears my fears are confirmed; the new, larger models are a bit long for a short bed full size truck. I find it interesting that the manufacturers do not consider this in either their design or their marketing.
I will likely trade the KQ for the first 600-700 class ATV that fits in the back of my short box without modification or tinkering.

I purchased a set and they came yesterday. They look and fit great but after inspecting them closely, the price seems a bit steep.
