You said you are making changes to the exhaust and intake, what changes are you making to the intake?
The stock air box has 2 snorkels built in that tuck up and under the gas tank. Are you crossing water higher then the top of your engine?
The way the intake/air box is setup from the factory, it keeps the filter very protected from the elements. IMHO the factory did a very good job on the intake airbox setup. Take a look at a yfz450 or a z400, I am not sure what the designers were thinking, any moron could look at those setups and know right away they are not going to flow air efficiently.

Snorkel for DS
I just put a jet kit on, I'm about to install an aftermarket exhaust, and next will be porting the intake. My concern is lack of air for the intake because the modifications require more air but when I ride, I get completely covered in coal dust, mud, and wet. Some of the riding goes through very large puddles and one trail goes quite away up through the middle of a stream which at places is a few feet deep.
